How do i remove the intake manifold?
Its easy my friend, take your tools, drain engine oil and coolant, remove left side rocker ornament and air duct of intake manifold, collector,hose wires, harness etc, remove ignition coils, egr tube,intake manifold collector supports and the manifold( right cylinder head only,) remove intake manifold, and replace knock sensor to avoid some trouble in the future

Did the bolt break off flush with the top of the hole? or if you remove the cover is some bolt sticking up? if there is try and use vice grips to get ahold if the bolts if it is flush then drill the bolt out and re-tap the hole. Way cheaper and likely less work too...

do you mean the valve cover ? because I don't think you can have the intake manifold backward.(if it's backward, you cannot connect the upper hose and the fuel lines)
so any way, it sound like you have the valve cover swapped. it won't hurt to drive but it is a problem to fill the engine oil as you stated.
