This is a common issue, it is caused by a relay block that is mounted close to the sunroof motor, after time the main 2 relays on the block come loose and can be fixed by taking out and re-soldering them, i fixed mine and two other friends jeep sunroofs this way, works like a charm
SOURCE: Sun Roof Motor is not closing the Sun Roof
It sounds like it can be a problem with the switch. Try pulling the switch out of the dash. Are you any good with using a Digital Multi Meter?

Dear cz50001: there are only a few things that you, a weekend warrior can do to diagnose and/or fix the problem on your car.
Unfortunately the newer cars get, the more complex they get.
Unfortunately, your car is one which falls in the more complex category. Your car is designed with a "BODY CONTROL MODULE". This little gem gets input from nearly every electrical component in the car including the sunroof. In terms of what you can do to check it out: The fuse box inside the car has roughly 24 fuses positioned vertically 12x12. The fuse located at the lower left side of the box is a 10A "red in color" is for the sunroof. Remove it and look through it to see if it has been burned through the center. If it has, replace it and try the sun roof. If the fuse blows again, you have a short and it would be best left to a professional.
There is another set of circumstances which can occur that will render the sunroof inoperable. If the battery is disconnected or if the sunroof motor had been disconnected, the sunroof will stop operating. To reset the sunroof memory, with the key in the on position, push and hold the sunroof tilt switch in the forward (up) position until the sunroof is fully vented (tilted up) position. It should at that point operate normally. Should those two suggestions not solve your problem, it requires either a dealership with a specialized tool called CONSULT-11 to communicate with the BCM. There are some specialty shops such as mine equipped to deal with your car as well. However, most can not address this type of problem without this diagnostic tool. Good luck.

It's typically the motors or the special drive tubes that it uses. If you here a clicking noise then the sunroof became to tight and ruined the motor gears. You can actually switch the two motors, one is for the shades and needs less power then the other motor. They are identical, switch them. Nex make sure they are very tight to the 3 mounting bolts, there is a rubber washer bushing that wears out and alloys the motor to flex too much, causing the gear mis-alignment and gear grinding. This works great I do it all the time.
