V6 5vzfe Tacoma's does not have EGR valves. All the controlling is compensated by the o2 sensors; therefore, the o2 needs to be replaced at 100K to avoid a bad CAT converter.

Engine running very rough, dealer code says misfire on all 6 cyl. EGR valve?

That's a good place to start. Check to see if the EGR vacuum diaphragm is able to hold a vacuum. If not, the diaphragm is leaking air into the intake stream and leaning out the mixture so much that you have misfiring. If it holds vacuum, check for other vacuum lines to be off or it may be an intake manifold gasket leak.

you don't have a reset button but what you can do is chk for vacuum going to your egr. chek the "vacuum switching valve" VSV and see if you have an "EGR vacuum transducer" those are 2 very common problems with toyotas

My truck is throwing p0110 p0300 and p0401 can I clean or rebuild these items in my own garage?

most likely problem is to check ur egr valve, possible carbon build up or faulty unit will cause the misfire also will cause loss of power ,pinging if u remove egr possible to clean the carbon off if lucky if damaged beyond repair replace good luck

vacuum leaks on intake manifold,

the air tube between the air filter.

intake manifold vacuum hose.

Emission problem o2 sensor/egr valve?

Codes do not tell you what is wrong. They only tell you if there is a problem with a specific system/circuit.
From the information you have given it sounds like you might have a problem with the EGR valve which is causing the O2 sensor codes. There is no way to tell for sure but this is probably the most likely cause of your problem.
