Those Toyotas have a bulb check unit, usually located inside the trunk, bolted near one of the taillights. If it goes bad and the circuit board inside fries, the taillights will not come on at all. Have it checked out.
the brake light switch is at fault for all these problems
get a replacement.
the top mount brake light works off a separate module so that is fine as of now
Hi, try removing the brake lamp switch wire which is located near the brake pedal then see if they go off if they do then your need to replace or adjust the switch o.k.

Look under the dash on drivers side .There is an electrical brake light switch mounted to the brake pedal lever.Should be two wires going to it.Unhook the connector and check for voltage.You should have 12 volts on one wire.Jump the two wires over with a paper clip,if the brake lights come on replace the brake light switch...Good Luck...
