Several issues going on at same time:
Check engine light on
Car running rough (shaking, louder than normal)
While on the highway, car will lose speed for several seconds (does not die completely) even with foot on gas, then suddenly kick back in. Generally following this the check engine light will flash.
Car has had a new radiator, new intake valve, etc. Am thinking it is the fuel pump...any suggestions? This is becoming a nightmare car as I drive constantly for my job.....

Keep it under 65mph!
Go to the nearest auto parts store and ask them to check it with a code reader. Advanced Auto Parts will usually do this for free!

This sounds like it may be as simple as cleaning the water or gunk out of the gas tank which is what I always do 1st because it's easy and inexpensive.
If your fuel is contaminated with gunk, grime, water and/or bottom junk like rust this will cause the problems your having!
Fill the tank with High Test, Add some dry gas and a good fuel system cleaner or 2 or 3 and this should dissolve all the gunk and clean the injectors!
Read & follow the cans' instructions carefully.
If this cures the problem never let your gas tank get below 1/4 and especially never run it to empty as this is when the gunk and/or water will enter the system!

I had the same problem with my dodge neon. Its your transmission slipping. My car had to have all the transmission flushed and it helped alot, but the longer you let it go, the damage could be permanent.
I own a 2002 Mazda Protege5 with the FS2.0 Motor. The EGR Valve is located below the throttle-body. You must take off the Intake tube to get a good view of it. To replace it I think you might have to take off the throttle-body, but I'm not sure about that...(yet)
NOTE: Mazda put out a technical note stating that "if your car has sat for a long time, the egr valve could be damaged by moisture (rain) and will need to be replaced". My 2002 Protege sat for 3 weeks and the rain caused this exact issue and had to be replaced. How did I know? The engine light came on (after never coming on) and the car had an extremely rough idle. Total cost was ~$400 (ouch).
