If the water was deep enough you could have sucked some into the engine causing it to make knocking or pinging or electrical got wet causing engine detonination. More info would help.

My 2003 x5 bmw 4.6is, makes a knocking noise in the Engine upon stating it up, but usually goes away after a few seconds.

Sounds like excess bearing clearance, when the engine sits overnight the oil between the bearings and the crankshaft is able to run back into the oil pan. When you first start it up it takes a few seconds for the oil pump to fill the spaces back up and you get some clatter.

Knocking noise

First confirm the oil level is adequate by checking the dip stick. If the oil level is okay you may have a partial blockage that is starving the oil line leading to the sensor. Missed regularly scheduled oil changes may result in this happening.
If sludge is the problem your dealer can recommend an oil additive that may clear out the problem.
You may also have a failed sensor as well.

You have a loose rod bearing or if the knock is really deep sounding a crankshaft main bearing. Have shop look into this, I'm just guessing and a new engine is allot of money for this car, a ton!.

The Cam Position Sensor is a common item to fail. However, the cam positioning mechanism can fail too giving that code.

There are two sensors and the Exhaust Cam Sensor is most common to fail. I always replace both.
Te CKP's are on the top front of the engine next to the cylindrical operation solenoids.

Knock sensors fail too and need checked or correct feedback to ECU with a scanner.

These engines require regular oil changes with quality synthetic oils and OE filter....not a FRAM or WIX !

Buy only BMW sensors ...aftermarket have high failure rate.

I have the same car and when she got around 200,000 i had to start running a heavier grade of motor oil. If you have high mileage then the cam support bearings, crankshaft support bearings have excessive oil clearance. Listen to the knock with the hood open. If the sound is a deep low tone knock then it is the lower end of the engine. If the knock is high pitched like a tic tic sound it is usually in the top end. Lower end is where the crankshaft and pistion are located and the top end is where the valves and camshafts are located in that engine. You can take a broom stick and probe around the engine (careful not to touch moving parts) and put it to youe ear with a little presure and you can hear different sections of the engine to see where the knock is the loudest. Kinda like a doctors stefascope. If it is more like a grinding noise it could be a tensioner pulley, idler pulley, alternator bearing, a/c compressor clutch.

hi, you will need to be very carefull if you buy this car, a knocking engine noise on a engine that has covered this sort of milage may not sound bad at the moment but you could be letting yourself in for an exspensive repair in the near future, these engines suffered with the bore liners wearing and the only repair is a new engine block or replacement engine, regards mark.
