I have the same problem. I spoke with the dealer, and he tells me that the entire top will have to be replaced. I am not sure why they cannot seal the glass back to the top, but this is what they are telling me. Personally, I am going to try to repair the window myself with the help of a local convertible top guy. There is a TSB (61 08 03 November 18 2008) shows how to replace the clips that hold the headliner to the back glass, not the problem of the glass detaching from the canvas.
There is actually a tsb on this and the dealership should handle this concern
The problem that you are experiencing is common. It is called delamination.
You don't say what model you have so I do not know if the top and window are two separate parts on this car.
If they are your best option is to replace the window unit.
You must remove the rear half of the top to do this.
The new window unit will consist of the glass and the material surrounding it. If the top is showing wear also, I would replace it at the same time.
If tour window is in the actual top, you need a top replaced which will come with a new window.
A cheap repair that SOMETIMES works if the delamination is not too bad is to reglue it with urethane adhesive. Use the same stuff that glass shops use to install windshields.

SOURCE: What glue do I need
You need to cut a small piece of the plastic liner at the bottom. cut about 1/4 inch of just the plastic. not the liner. If you score the plastic half way through then you can snap it off. I put a little glue on the fabric so it does not unravel. THen you need to use a plastic hammer and a piece of wood or plastic and snap the liner back in. It fits in a channel and needs to be snapped in and work your way around until it is all snapped in.
