My jeep does the same thing but from 1st to 2nd i was told the solenoid valve in my valve body sticks until the fluid is warmed up and opens up.Cheapest thing to do is let your jeep warm up for a little bit to let the fluid cycle.

if it only does it when you start it cold its not the converter when a converter is going bad or restriced it acts worse the long the car runs i would replace the coolant temp senor for the fuelinjection system it won't set a code but it can read the wrong temp when you start up cold it could be telling the computer that the motor is warmer then it really is this will make the motor run lean causing the hesitation . You said you did a tune up i hope you put the factory plugs back in putting pefomance plugs in a computer controled car and not reprogaming the ECU can also cause a hestation.
you had to put alot of coolant into the system? sounds like a leak someplace. you had to just top it off with a splash? sounds like waterpump is going out if not out.
sorry the codes were p0300,p0301,p0303,p0303,p0304,
p0305,p0306,& p1391
