I hate to be the bearer of bad news, but that transmission from the 94 won't work in a 96. Probably because the 94 was for a Jeep with OBD I and your 96 has OBD II. I checked my used parts site and all that will fit is a transmission from a 96, maybe a 97.

What is the plug on top of a transmission for in a 94 jeep Grand Cherokee AWD?

Being a 94, it's probably a speed sensor. Newer ones are in the transfer case.

When the transmission on my 94 jeep cherokee gets hot, it doesn't want to pull

The oil and the filter have aged and must be replaced. While you're at it you should add an transmission additive, the clutch pads inside your transmission have aged also and might need a bit of help.

I have a 94 cherokee limited 5.2 v8. which transmissions are come

The 46rh is a hydraulic transmission as where the 46re is an electric transmission. With minor wiring you can replace the 46re with the 46rh but not the other way around. Your transmission would stay in limp mode and wouldn't shift out of 2nd gear. So the answer is no.

Could be the neutral safety switch. You can test it fairly easily by following the instructions on testing the continuity of the pins in the switch socket at this site http://cherokee-jeep.com/1-2swremov.htm
The switch is on the passenger side of the transmission, cable is about 2 feet long and can be unplugged under the hood near the passenger side of the firewall where it comes up from underneath the car. If any of the gears aren't reading continuity it may need to be replaced.
