My 06 was leaking during rain also. It turned out to be the sunroof. There are two drain tubes in the front of the sunroof that run the water down the corners to the ground and two drain tubes that drain water out the back corners. The water would seep around the glass, which is expected, but both of the tubes on the front of mine were plugged, and the water would overflow behind the dash and fill my floorboards. If my H3 was leaning to the left during a storm then the drivers side would be full of water. If leaning right, then the passenger side. I had to open sunroof and blow compressed air into the drain holes to clear them, but be careful, too much air will separate tubes from sunroof and then you will have to remove the inside paneling around sunroof to get to tubes and reconnect. You may only have one side plugged. you can test it by opening sunroof and pour a little water in the small catch pan in the front of the sunroof and see if it drains as expected (to the ground under the firewall on left AND right side). You can see the holes in each corner of catch pan to drain the water. Plug one with your finger, then the other to find the plugged side. Good luck!! Hope this helps!!
This is occurring with my '06 H3 as well ... ugh!!! Is the covered under the 5-year warranty??? It sounds like something I can fix by unplugging the drain holes??? I don't want to create or heighten the problem...
I dont think it is covered under warranty. It is probably just plugged drain holes and with some time can be easily remedied. But if you use compressed air, you will probably disconnect the rubber tubing from the sunroof and end up having to take down the headliner to reconnect the tubes. It is not hard to do, but kind of time consuming.
My '06 H3 was leaking also. I was changing the interior of mine when I saw the 4 drain tubes in each corner of the sunroof frame. I pulled each off and blew air into it. I have been through heavy rain and even Hurricane Irene and came out as dry as a bone. The tools to take the headliner down are easy to find and relatively cheap too.

Hi I have had similar problem with my Hummer H3. First I would suggest check to see if water is sticky or has sweet smell as this would indicate heater matrix leak.
Mine was clean clear water and if this is the case:
1; check to see if water dripping under passenger side of car towards rear of engine after and during air conditioning being on.
if there is no water dripping then your air con condensing spill of pipe is blocked, which if blocked fills the heater box etc behind glove box and sloshes around and even makes heater blower sound like a water wheel??!!
2: this being the case its easy fix under the bonnet on passenger side on bulkhead you will see a small hose that may have small amount of water dribbling out, simply push a blunt screw driver or similar up this hose and water will literally gush out and hey presto problem solved.
Check all grommets going into the firewall. Could have one not set all the way. Could also be coming from the roof if the sealer wasn't set correctly.
