The duct work has doors that open and close by electric actuators. that can be at fault or the control panels internal switches can be the problem. I do beleive the actuator would be the problem on yours

Problem: Ford Windstar SE, 3.8L V6, 1999, front seat heat/defrost is alway cold with engine warm and heater turned on. Symptoms: 1) When (engine is warm and) front seat heat temp slider is moved from...

I would think the door you hear flapping is the door that controls the airflow across the heater coil - and the fan keeps blowing the door closed, preventing the airflow from going across the heating coil. No heat - ac stays on blowing through defrost vents

If you have the heater directed to the windshield, the AC will turn on. Move the control away from defrost.

Heat wont blow through heater or defroster vents

common problem, check under dash by the gas pedal if control arms are muving went selecting from ac to heat cuz this it is the control for the vents to go from ac to heat and to defrost.

most american cars force the defroster to blow cold air, this is not a problem, it does this by design.
