What that means is you have a trouble code stored on your ecm ( engine control module) or whateber jeep calls your engine computer. You need an obd2 code reader to find out what that code is. All cars since 1996 have this diagnostic built in funny thing you also need the code reader to shut off the check engine light. I know of no other way to shut it off
Code 12 is Battery voltage to PCM disconnected within last 50 key-on cycles. So it's not a problem.
Code 47 is Battery under voltage. Probable cause is: Check the charging system.
When the Check Engine Light is flashing ON it means that the computer has
detected a misfire in the engine.It is not good to drive a vehicle that
has a flashing check engine light; one or more sensor in your vehicle is
advise about an code fault. I suggest scanning for know what code is in
there and solve it.
In some vehicles, a red check-engine light means the car
needs absolute immediate attention while a yellow check-engine light
means you need to make an appointment soon. The light is used to indicate PCM (Powertrain Control Module) problems
that are associated with your vehicle's emissions system.

Seems you still have a charging system problem since code 47 means Battery voltage is too low. If you changed both the alternator and the battery then the only thing left is the relays, fuses and actual wiring in the truck that might be bad. Electrical problems like that can be the hardest problems to trace and repair.
Code 47 means Battery voltage sense input below target charging voltage during engine operation.
1st Thing i would check is the battery, to make sure it has a full charge and full amount of cold cranking amps and make sure all connection are clean and tight.
2ND If you have a voltmeter check and see if alternator is putting out enough volts should be close to 14.5 volts. If you have no way to check them most auto parts store will check them for free.

oil check oil. when light on dash comes on that means your jeep has a code for ya. take to auto zone and they will read the code for free with a code reader.
Do a self test. Turn key to on position and back to off position 3 times. a series of flashes will commence from the "check engine" light. The first set of flashes is the 1st digit of the code, then there will be a pause, then a 2nd set of flashes, This will be the 2nd digit of the code. For example, 3 flashes, pause, 7 flashes, means code 37. Check what the code means in a Haynes auto repair manual. This will tell you what the engine light on your car means.
