My 2003 x5 bmw 4.6is, makes a knocking noise in the Engine upon stating it up, but usually goes away after a few seconds.

Sounds like excess bearing clearance, when the engine sits overnight the oil between the bearings and the crankshaft is able to run back into the oil pan. When you first start it up it takes a few seconds for the oil pump to fill the spaces back up and you get some clatter.

BMW X5 fuel gauge doesnt register gas in tank

Very expensive. Try all of the above. If they all fail then last resort is a complete system reset. Disconnect battery for 8 hrs. Reconnect and start car. Do not lock doors or else leave a window open when you do this. Car will not unlock or allow you to open any hood liftgate etc without battery.

Transmission fault sign came on the screen, after slow start because of dying battery. Only drive to and from work, 11 miles each way. Car is 2004 525i with 63k miles. I bought it in 2007 with only 26k...

Sounds like it went into "limp mode" when your battery went low. BMW or any good specialty shop needs to reset your computer. (they don't reset themselves) most will do it for free. NOTE: if it does come back on, it's notifying you there is a pending issue that occurred coincidently.

2003 X5, 73,000 miles, just bought; rear suspension seems to sag a bit, any adjustment?

If yours has the automatic load levelling system with air bags, you probably have a hole in one or both bags. I went through this and it isn't cheap. Good luch.
