My Jeep wrangler started smoking under the jeep, when I stopped the transmission fluid leak out. Do I need a new transmission? I had just replaced the engine the same day, could this have contribute to it?

How long has it been leaking? If the transmission ran low on fluid for some time, that could lead to big trouble. If it was kept above the add mark at all costs, then a seal or gasket should end your worries. The location of the leak is important. If it happens to be a front shaft seal that leaks (fluid would be gathered behind the lower inspection plate, on the bottom front of the transmission), then the transmission would have to be pulled out to replace that seal. But other leaks like a pan gasket leak is pretty easy to fix.
There is air in the lines...start the jeep, pull the tranny dipstick and shift the jeep from D1, D2, D, N, R, P and back....assuming this is an automatic...and repeat until noise is gone. Don't forget to check the fluid level and replace the dipstick.
