Have your vehicle tested with a code reader and find out what the code is on the misfire. The last digit in the code will be which cylinder is misfiring and that's the injector you replace.

SOURCE: Runs rough and vibrates when idling

make sure the firing order is ok, that means every plug wire belongs to a specific spark plug and can't be swap to another
if the do not help then reinstall the old distribuitor cap and see if that cures the problem i have seen some aftermarket caps arking internally
also doble check spark plug for loose and retie

SOURCE: how to replace a PCV valve on my 1997 dodge neon?

Once you have the new PCV valve locate the old one on your engine. It will sit on the middle of one of your valve covers (most likely passenger side) and will have a line that connects to the top of the valve. Simply pull the old one out and put the new one in snapping that line on the new one. Should only take about a minute to do. Hope this helps, let me know if it does.

SOURCE: 1996 Honda Accord Rough Idle Even After tune up

Perform a valve clearance inspection and adjust if necessary. Tight or sticking valves will cause a misfire or rough running concern. Note: Perform valve adjustment when the engine is stone cold. 4cyl: INT 0.26mm EXH: 0.30mm (V6 engine are hydraulic and no adjust necessary.) Also check for a sticking or stuck open EGR valve. For diagnostic purposes only: Remove the EGR valve. Place a business card over the EGR passage and bolt the EGR valve back on. This plugs the EGR ports and if the misfire goes away the EGR valve is partially stuck open and is defective.
Check for low fuel pressure. Check for low compression. Check cam timing. Check for a weak ignition coil. Also don't over look the possibility of worn or broken engine mounts which cause excessive engine movement and engine vibration. -hope this helps

Poor pulse on injectors

I don;t think it is your ECU. It sounds like you may have faulty wiring to your plugs. Did you change the wires? this might help.

The car hesitates when idling or stopped at light/ stop sign, and the rpm drops to zero then goes back up.

The battery was a red herring - it would not have anything to do with the problem.
Faulty spark plugs could cause a miss but probably not make the engine stall.
What you described is a classic example of a faulty idle air control valve or a dirty throttle body. The computer controls idle speed by regulating how much air enters the intake. It opens the control valve to raise idle speed when necessary.
I would check the control valve and the throttle body.

The transmission is failing here, you need a transmission repair shop tech to drive this and give you the finale word but i think you will need a transmission rebuild.

'96 Nissan Altima runs great when cold, but once warm, rpms go haywire, sometimes it stalls

Stop by any good parts store (Autozone, Advance, etc..) and have them do a FREE OBII scan (fault scan) That will show what faults computer has been experiencing. Another question.. When was last "healthy" tune up? Plugs, wires and ALL filters especially FUEL filter? A good tune up usually cures a multitude of stalling and runability issues.
