Wow you have replaced a lot of stuff. Lets go back to the Fuel pump. When you replaced it did you replace the hose between the pump and the sending unit. These are common for splitting. Have you hooked up a fuel pressure gauge to check what pressure you have? It should be real close to 13 psi and should raise to at least 18 or 19 when you pinch off the return line.

By stutter you presumably mean it misfires? Most hesitations and misfires by far are caused by an ignition problem - low output from coils, worn spark plugs and suchlike though bad injectors or low fuel pressure can play a part.

Every diagnostic process should begin with a thorough visual underbonnet inspection and a code read.

Whats the egr valve code on a 98 Lincoln navigator thats 4wd

You have more than 1 problem. Sometimes EGR flow code is wrong because the paths under the throttle body are clogged and EGR is ok. Mystery is lack of heat which can affect engine controls. Could be simply thermostat or sensor for water temp stuck on hot. Stall out is from cold start cycle not working because of false heat sensing.

While merging onto the highway when my car hit 3 and 4th gear the engine seemed to "stutter/misfire" during harder acceleration. Check engine light also flashed briefly during hard acceleration. Dur

Could be a transmission problem or something as simple as bad spark plugs.
The engine is under the most load when RPM is low and you are trying to accelerate, such as when it upshifts.
You should have the computer checked for trouble codes and hopefully that will point you in the right direction to test.
If the spark plugs have more than 50,000 miles of wear you might start with replacing them.

98 navigator lincoln will not idle

I'm going to assume the check engine light is not on, otherwise you would have checked the computer for trouble codes by now.
The computer adjusts idle speed by controlling the air going into the throttle body by way of the idle air control valve. The valve could be faulty, or the throttle body could be dirty.

Please check voltage at the crank sensor with key turned on. Should be at least 4.5 volts. Also check tone ring at sensor. rotate engine to observe all teeth. There should be one tooth missing and no chipped teeth, debris, or other issue that could corrupt the signal. Backprobe the signal wire and measure the signal with your voltmeter set to AC. The AC voltage should increase with engine RPM.
Sorry, but I cannot find the wiring diagram for the crank sensor. If possible and especially if the reference voltage at the sensor connector is wrong, trace the sensor wires back to the PCM to see if there is an open or short in the wiring. Please let me know what you find out.

front air suspension shocks need to be replaced. Also for stuttering, there is either a vacuum leaky or bad spark plug wire. Bad 02 sensors would also cause this but the check engine light would be on if it was a sensor or anything electronically wrong

2005 Lincoln LS hesitation at low acceleration speeds

It could be a couple of issues:
  1. Since you mention 30mph a speed when the transmission wouild normally shift into 3rd, and again at high speed (you didnt' mention MPH) where it would possibly shift again, it's possible that the transmission is slipping. Check the fluid or better yet, if it's got around 50-60K on it, have the fluid and filter changed.
  2. Another cause could very well be fuel related, be it a filter, fuel sending unit, or the pump itself
I'd start with the transmission fluid. Check it and if the color is starting to brown, or gives a slight burning smell, have it changed along with the filter. If it's just low, then that definitely would cause the transmission to slip.
Best of luck and post back with any other concerns.
