Have you had the throttle valve cleaned?

Here is the most common cause of surges and stalls, it is the idle speed control air-bypass valve and throttle valve, they get full of gunk over the miles and cause idle issues (stalls) like yours, Get a can of intake cleaner from any local parts store, not carb spray, intake cleaner, it is made by a company called CRC, remove the air intake hose to the engine, hold the idle high so the engine won't stall, then spray the can of cleaner into the intake while keeping the engine running, use at least 1/2 the can, shut down the engine and disconnect the battery for 5 minutes, then restart and complete a number of mixed driving cycles, town, freeway, stop and go etc., after a few days the problem will go away as the system will relearn to the clean intake.

there are 2 things that usually cause this, one is a dirty intake idle control valve and the other is hard engine mounts, I would say that both most likely apply to your car. try cleaning the intake with the following procedure from Ford.

SOURCE: no check engine light on runs rough while in gear

Plug Mis-firing (firing-but not adequately) no light and no fire.
Causes: Spark plug bad, spark plug wire leaking.
If you can pull the spark plugs - and you find that one of them is wet or very dirty - compared to the others....the you have the wire/plug source identified.

Sometimes a rough idle like that is a fuel filter. As you've already done the plugs and wires the fuel filter would be my next bet.

I think you are on the right track with a tune up. Replace the wires, air filter and oil as well. I also would run a cleaner through the fuel lines. An STP or a Lucas would be better.

Idles roughly, then low when stopped or in park, then dies. Decreasing gas mileage. Slow to accelerate

Sometimes that's caused by a vacuum leak near the manifold area.

Sometimes air in the coolant will cause an idle problem. Air will keep the air temp sensor from sending proper info.

Car running rough after it sits over night

Your Idle Air Control Valve has gotton Carbon Build Up and needs to be cleaned. 75% of the time, you can clean them and they will work immediately but 25% of the time, you have to replace them but the IAC (Idle Air Control Valve) is the same as a CHOKE on older cars... and it is just not adjusting the Fuel/Air Mixture correctly

Bad cam positioning sensor

997 Taurus with bad cam sensor, first you need to make sure the synchronier is good this is located next to throttle body and is where the cam sensor bolts to, these are known for making noise and going bad, if yours has not been making noise then okay just replace the sensor but first check the wiring and connector for damage. there are two screws that hold it on the synchronier remove them and remove connector and pull sensor off and then install new one.
Here is a picture of the cam sensor and the synchronier, as you will see the sensor sits on the top of it and it then goes into engine block at the area next to throttle body.12_29_2012_8_38_37_pm.jpg

Rough idle 95 astro van, I did a full tune up , plugs,wires,cap, rotor,air filter,and fuel filter and cleaned egr vavle.

I actually had to replace my EGR valve and the gasket. I clean the valve well and reused both. I don't think the gasket sealed well enough though. So I went ahead and got a new valve, gasket and changed them. It runs a lot smoother now.

Rough idle then stalls

Vacume leak or bad idle motor. With the car in park and running with the hood open listen for leaks moving your hand around the different hoses looking for a change in the sounds that you hear. The idel motor also makes the car idel up to 1500 RPM or so right at start-up then idel down, If it doesn;t the idel motor is likly. Check engine light is on when running? Test for codes, Follow code test charts don't skip any steps!.
