1998 Ford Explorer 5.0 battery won't charge,

Probably because your Battery is Bad... Try Charging and LOAD TESTING our battery and then if the battery tests good, Test your Alternator and see if it is charging properly.

Maybe when you installed the New Alternator, you missed a connection or have too many wires on one connector... You have have to take some pics to see what is going on.

2001 ford explorer sport wont charge

I'm not sure if you have all of the info you need to go forward with this.
The battery may be rated for 800 amps but could have less than 12 volts if the alternator is not charging it.
It could have a dead cell which would keep it from holding a charge.
You would need to check the charge of the battery with a volt meter, then see if the alternator is charging at 14 volts when the engine is running. The battery should be at least 12 volts with the engine off.
The problem could be in the wiring from the key switch or dash gauges back to the alternator.

On my 1998 v6 explorer, i had my alternator rebuilt twice, have bought a brand new one, which is still on there, replaced the battery with a new one. in-line fuse from alternator to battery is good. system...

Most charging circuits are in two sections, the section that charges the battery and the section that "turns on" the alternator when the engine starts. Your alternator has a built in regulator which is powered by a 15 amp fuse and a 7.5 amp fuse that also handles the gauge on the dash.
These circuits would need to be checked with a meter.

I have a 2004 ford explorer i changed my battery and alternator and my battery light and service engine soon lights wont go off

you might want to get a scan to see why the engine light is on. it would be unusual to burn the fusible links, but that's about all that could stop the alternator from charging. The links are along the wires from the battery to the alternator.

Occassionally my dash gauges and radio will loose power while my red battery indicating light will come. My dash lighting stays on. Also, if my headlights are on they will flicker from normal to brighter...

yes, your problem remains in the alternator, also known as the generator wich alternates current to charge your batterry while accessories are on, eg, lights cd player and so forth, maybe a diode is losing the capability to handle the load, i recommend replacing the alternator or alternatively re-condition it. but that is most definately your problem.
