Try pulling the fuse for the anti theft system and starting. If the car starts normally, then the problem is with the theft system. The theft system will reset itself after a period of time.

SOURCE: The anti theft sensor on the steering colum needs

The sensor is part of the ignition key lock cylinder, so the part and labor will be around $200-$300 depends on your local labor rate, the dealer must do this repair because the new lock cylinder key code must be programmed into the VATS module.

2000 Lincoln navigator will not start

Presumably you disconnected the battery when you did the fuel pump and PCM? It also looks like the PCM has to be programmed with the VIN Number.

To reset the 2000 lincoln navigator anti-theft system press and hold any button on your remote within 20 seconds of the eighth turn. Hold the button for as long as 20 seconds until the locks automatically click and release. Remove the key from the ignition to stop the reset cycle.

I have a 2000 Lincoln Navigator and the theft indicator stays for an extended period of time and im having problems starting the vehicle. If you can please help me out I'll really appreciated. Thank...

Now a days the anti theft is built into the ignition switch. If the ignition switch starts going bad then you will most likely have problems with your anti theft. I would suggest that you replace your ignition switch and that should solve your problem. If you have any other questions please feel free to ask. I hope this helps.
