SOURCE: The buttons for garage will not program in my Lexus RX 330 2004
The buttons inside the vehicle are syncronized/programmed with the operatus that physically opens and closes your garage door, not the operner... The garage door opener needs to have a "programming" feature switch that must be set to "programming" before you can program the buttons inside the car...
There are step by step instructions in your owners manual... This could be a 2 person operation...
I have a 2004 RX and had the same problem, simply because I didn't follow the instructions precisely..

You may have a bad alternator that the comuntator bushings are bad and is grounding out the battery when not turning. You can test this by disconecting the alternator and covering exposed wire with electrical tape with the battery fully charged and see if it still does it.
