The passenger window won't go up or down, which means now the rood has a flashing open light and won't go off. But the roof now and window won't go up or down???????

I don't know. Why your window does not work. You do not say if it works from the door switch.
If it does I would say that the master switch is probably faulty which will likely stop the windows from dropping and so not allow the roof to work.
if it does not work on the door switch the window is faulty. A faulty front window will stop the roof from working.

open the door interior light will be on put the vehicle ignition in run postion dash lights will be on operate the window switch up and down look at dome light if it is dimming a little when operating switch window motor is no good if not remove the switch and check power at switch if none the boot between the body and door has a broken wire

When you press the window switch button for the passenger door window turn on the dome light at the same time, carefully watch if the dome light dims slightly, this means the switch is ok and the passenger window electric lift motor is defective. You can also try stricking the bottom of the door while holding the switch down, this may cause the window motor brushes to unstick and the window will work for awhile again.

If the top is half way down that means that the trunk is open and should be touching the trunk switch to continue the process. The switch must be bad and it is inside the rear right fender close the the stop light

7 blinks (roof lock switch,not operated by user)
9 blinks (rear window switch not operated by user)
These codes mean user has not undone roof locks or rear window is not fully closed
Providing that is not your problem,reset roof control unit
Turn ignition off
In under bonnet fuse box remove fuse 32 7.5 amp for 20 seconds
Refit fuse and check roof operation
This clears codes and resets roof

Hi I have the same problem on my 1999 Carrea, I had the windows at the rear stuck down and the roof latch keeps open and closing, I have not solved this yet it could be a relay but it all started when I was opening and closing on the keypad, if you get the roof up and cant get the rear windows to close get the roof closed to a locking position and where the hood lock pulls back at the roof lock station slide a thin s crew driver up the side of the lock hook they close then, also a tip, if you stick your little finger in the hole where the hood lock goes and press both the rear window buttons up they close when the roof is down. if anyone knows why my hood wont lock please let me know

Mine does this when you hold down the unlock button on the remote while the keys are out of the ignition.
