I believe that the motor went bad on you that lets the roof to open or close but also you could have a connection problem or short in the wires. Have you in the past heard the motor move the roof open or close or never noticed it at all?
Yes if you go into the trunk you will find a small passage to get to the pump there will be a little T- shaped knob on top turn this untill it stops and you will be able to lift the top to close it.
I had problem with the flaps staying open,pilot error you have to have the engine running and it's fine wish the dealer told me that. The only problem I have is when the roof has been down for a while , when it's then closed there is a small bump that appears on the near side.

I have a 2001 Audi TT Audi TT roadster, 87,000 miles. I love the car, but like all cars, things happen.
Open your checkbook, It is the command module , under your back glass, where the top goes , you will see a small door cut into the felt. Mine got wet and started a whole chain of events.
Seal that Window Good. 800$ repair to replace the comman module.
1. Windows were going up and down 1/4" all random times.
2. The Gas Release and Trunk Release buttons stop working
3. Alarm would go off at odd times.
4. Trunk would not open automatically.
To open the Trunk, behind the passenger seat is a small box, open it with you key and you will see the manual trunk release
To open your gas cap, on the passenger side of the trunk, you will see a small felt opening under the gas cap. Open it and pull back decently hard and the gas cap will open.
I'm not sure about that. I'm assuming that you've checked the fuse. There may be a circuit breaker for the top operation as well, and that may have blown (those are under the hood usually, or under the dash on the driver's side). Have you tried cycling the ignition a few times, or maybe a 30 minute disconnect on the battery? That usually puts the car's computers into relearn mode. I'm just throwing out ideas here since I've never dealt with this before, but they're worth trying.
It happened to mine as well. When I took it to the dealership, they explained that if the top is interrupted while opening or closing (sometimes unintentionally our finger may slip off and stop the process for a brief time) the top can get out of synch and needs to be reset. They did some type of fuse reset and then it worked fine.
