I have a 2007 Mazda MX-5 it lives outside on an upward drive, I always park it with the nose facing up. We have had very bad rain recently, only this morning I noticed that the boot had 4 to 3 inches of water in it, that had saturated the carpet. The cockpit part of the car seemed dry, only condensation, the seals and rubbers seem okay, haven't cleaned the drain holes yet. Would water though necessarily appear in the cockpit first if the drains were blocked? I have the chrome filler cap on my car, the seal around the outside edge seems to have gone in, could the water be coming from there?

Check where the ECU is mounted as I have an MX-5 & the ECU is mounted in the passenger side footwell & when it was raining the soft-top was letting water in at the rear & it was collecting in the footwell & affecting the ECU but only when the weather was wet. Worth a look?
If water is
getting in from the driver's or passenger's window near the soft top
weather-strip, shut the door after closing the window. When putting up
the hood, lower the windows while you secure the hood latches &
then raise the windows. These actions force the window to contact the
weather-strip a bit differently than when the window is closed while
the door is closed.
There are two
common places an MX5 will leak water into the interior - where the top
meets the windshield frame- and around the windows where they contact the
mouldings. Leaks at the windshield frame are usually caused by dirty
or damaged mouldings or the latches not being tight enough. Usually
you will notice the top will squeak and rattle if it isn't latched
down tight.
Wetness in the
trunk/boot can be caused by a range of factors. 1. Dried out
weather-stripping around the trunk. 2. A cracked rain rail on the
convertible top. 3. Dried out weather-stripping around the tail
lights.
There are three
mouldings that fit around the window, and water can leak either
between them and the window, or between them and the top. Each of
these mouldings is attached to a metal 'track' that is secured to the
top frame with two screws. The window moulding that is closest
to the windshield header is held on by two screws, the others have
nothing holding them.
Water can
collect in the weather-strips due to small crack or splits along the
edge of the hood where it folds after a years of regular top-up
top-down use. The only real solution is a new hood.
You will need the car checked for a "parasitic draw" not to exceed 250MV. if it has no draw, then you will need the battery replaced. The OEM battery is a sealed "gel cell" and you will need to replace it with another gel cell or OEM battery. WATER ACCUMULATION IN FOOTWELL / PLUGGED SOFT TOP DRAINS.
Some vehicles equipped with the folding soft top may experience water accumulation in the foot wells due to
the soft top drains becoming clogged with leaves and other debris.
That toggle switch is for the security system. That year miata never came with any switches for the soft top of any kind. Most likely that is an aftermarket alarm system. Most factory alarm systems do not come with a toggle switch.
