I have a 2004 LS 3.0 6 cylinder. My wrench light goes on while driving and the car goes into safe mode, 5 mph. If I put the car in neutural and restart it is fine but the engine light is on. It runs fine but this happens at least once a day. I put a new master flow sensor and throttle position sensor on but has not resolved the problem. Any help or suggestions would be appreciated.
My 04 lincoln ls , 3.0L was doing the same thing , changed all 6 cop's and that fixed it.

Misfire is almost always bad spark plug and/or ignition coil. I wouldnt trust an OBDII scanner to correctly diagnose which cylinder is misfiring. Your best bet is to replace the coils in all 8 cylinders (or 6 if its a V6) since when one goes out it makes the others work harder, meaning that they arent far behind
