I had the same problem last week, I took it to the dealer because it was still under warranty. He said it is due to a part that is commonly corroded and needs replacing. I am waiting on the part now. Not sure what it is but I can post when I find out. I am in Wisconsin, so the running boards take a lot of abuse in the winter

This is not really solving the problem, but my dealer told me that they could unplug the harness to keep the running boards in the down postion. The running boards have to be in the down position to make this happen.
SOURCE: 2006 mercury mountaineer interior lights will not shut off
There is some problem with the door switch(s) which should turn the lights off when the door is closed. Look closely at the switch and make sure that the proper contact is being made within the switch. There could be corrosion.

If you have a information menu in the dash, besides all of the gas mileage and trip functions- there is another menu.
On this menu you are able to set the horn to chirp when setting the alarm, park assist for the mirrors and so forth. One of the functions should be the on/off for the running boards. We had a Lincoln Aviator without running boards, but I believe I read about it in the owners manual. The setting was probably lost when you changed the battery.
