Does the bell housing rest tight up against the back of the motor? If so, and the bolts won't go in but four turns, you have real problems. You also haven't said whether or not you replaced the motor with one of the same size and from the same model year. This has been know to have issues. If the bell housing is NOT tight up against the motor then, if it is an auto transmission you may not have the torque converter seated properly on the input shaft. If it is a manual trans, you may not have the input shaft splines lined up to the clutch disc correctly.

Yes the bell housing fits tight against the back of the motor! The motor came out of a 2010 Dodge Ram 1500 2x2 and we are working on a 2008 Dodge Durango 4x4 both had the same motor 4.7! We can get two bolts in with no problem!

I have a 2000 Dodge Durango and we got a transmission from Ebay and we got the old one out and new one in and the torch convert bolts won't line up...any suggestions?

Its the wrong transmission. You can't swap transmissions with different engine sizes. You also can't swap converters with different transmissions. Just won't work. Sorry. Pull it and send it back.
