Did y replace your battery with the proper model that match the car requirments? Is the battery properly connected?

The Idle Air Control (IAC) valve is clogged. This part feeds air to the engine at start-up and idle when the throttle bodies are closed. I removed the throttle body assembly from my 2001 RX300 and separated it from the IAC. After a good cleaning with throttle body cleaner the IAC was good as new. I later decided to replace it during routine maintenance. You can pick up a brand new IAC on eBay (genuine Lexus/Toyota part). The dealer will want upwards of $400.00 for a 45 minute job (all you need are basis hand tools).

I just changed the cabin filter of my ES300. I found the instructions on the manual, under airconditioning and audio. It's pretty easy to do. I bought the filter from Kragen's for $21.95.
Check and clean Idle air control valve. Make sure its responding to signal as well. Also make sure ther are no vacuum hoses disconnected. This may not be a "cure" but it's a good place to start.

This is extremely common :)
With time your throttle body gets gummed up with oily residue from the PCV system. As this happens, the computer adapts to the restriction it causes in the throttle body.
When you unhook the battery, these learned values are lost and the default settings for idle control are used. Unfortunately the default settings are no longer sufficient to keep the idle correct with it all gummed up.
Take your intake hoses off the throttle bodies and clean the insides (open the throttle plates for better access) with a rag and some brake parts cleaner or throttle plate cleaner, available from your local parts store.
Reassemble and start the car, your idle problems should be gone immediately.

I had the same issue after changing the battery of my mother-in-laws 2003 ES300. Car starts then shuts off. To fix, first engage emergency brake. Then, start the car. Apply slight pressure on the gas pedal to keep the rev up, place foot on brake and place car in neutral. Once in neutral, turn a/c on and set to high. Take foot off the gas and let car come to an idle. The a/c is the key, as it increases the idle and thus car will idle just above the zero mark. Once you do this and car is running, do not touch anything and i mean anything. Let car run for 20 - 30 minutes and all should be well. Car may shut off once, but just follow the steps again. This will work.
