SOURCE: 2000 TDI - Lots of white smoke at cold start.

Sounds like your injection pump timing is off, an injector is leaking or a bad seal on your IP.
VW dealers have a horrible reputation when it comes to TDI's. Check out the posts over at www.tdiclub.com Those guys are very knowledgeable - and the first thing they'll tell you is don't take it to a dealer.
You can probably find someone in your area that has a copy of Vag-Com (scantool software that vw uses) software that could look at your timing. It definitely sounds like your dealer was throwing parts at your car because they didn't know what your problem is. If I were you, I'd copy and paste your post from here over at www.tdiclub.com

Is there a fuel pump reset on a 01 TDI jetta ? I ran out of diesel AMD now it won't start

When diesels run out of fuel they fill the lines with air. To get it to start you have to bleed the air out of the system starting at the fuel filter pump and any where else there is a bleed screw. IF you have or can get your hands on a owners manual or a work shop manual for your car then the process and location of bleeders will be explained.

Hi, I own a 3.0 d4d toyota fortuner (same engine as 3.0 d4d hilux) and as of yesterday it started belching white smoke. it starts and idles perfectly fine, the exhaust just smells off. not like unburnt...

White smoke on diesel engines, means water in combustion chamber. Blue smoke means oil.
In what condition was the filter you removed? How bad? Temperature issues? Missing coolant maybe? If yes, you might as well have an internal leak. Some gasket maybe. Check all you vital fluids levels. If anything missing, take the time to empty the engine oil on a can, and check the colour. If it will look like chocolate brown, then you do have a leak from the inside.

I have air coming into the fuel system on my jetta diesel

NO it does not have a fuel pump in the tank. It uses vaccum.
and if their are tiny bubbles in the clear line coming from the fuel filter to the injection pump that is normal. Even when the car is not running it is normal to see bubbles in the line. hope this helps.

2001 jetta tdi auto. only runs 345 miles on a full tank of diesel

the catilic converter may be clogged. this could b.e the reason for the black smoke .it could also cause poor fuel mileage .you might try removing it and see if the black smoke stops .if it does change it and your fuel mileage should improve
