The engine sputters when it starts and when accelerated it sputters then after a few minutes it runs smooth

It could be air fuel mixture. See if applying cleaning solution like tuner cleaner in the intake particularly on the MAF sensor will help. Check also for loose connections from the air filter down to the intake manifold. Check for loose connections, cracks or gaps where air may pass. This would skew measurements taken by the sensor. Check loose vacuum lines or cracks or loose vacuum lines.
Check also the fuel filter if it needs cleaning. The problem may also be due to inconsistent fuel delivery due to a bad pump or relay.
Other items that may cause this is a dirty or faulty EGR valve or injectors that need cleaning.
If you can have a scanner connected to the diagnostic port it would be great. Even if the check engine light does not turn on there could be errors in the ECU saved which may help diagnose the problem. Some shops like autozone would let customers borrow this for free.

Are you getting spark from coil wire when cranking? If so, check the cap & rotor. If not, the most common failure is the crank sensor. If you have a 4,0, you can find it on the drivers side of the bellhousing, in line with the flywheel, just where it's annoying to work on. There is a test you can make, but I don't have the specific test values or the correct terminals to check. (you can find that info in any half decent manual.

Alarm Module Reset Procedure
NOTE: This information applies to a Vehicle Theft Security System (VTSS) that was armed when the battery was disconnected and reconnected.
When the armed VTSS senses that the battery has been disconnected and reconnected, it enters its power-up mode. In the power-up mode the alarm system remains armed following a battery failure or disconnect. If the VTSS was armed prior to a battery disconnect or failure, the system will have to be actively or passively disarmed following a battery reconnection.
The power-up mode will also apply if the battery goes dead while the system is armed and battery jump-starting is attempted. The engine no-run feature will prevent the engine from starting until the alarm system has been actively or passively disarmed.
Passive disarming of the Vehicle Theft Security System (VTSS) occurs when the vehicle is unlocked using the key to unlock either front door or the lift gate. Active disarming of the VTSS occurs when the vehicle is unlocked by depressing the Unlock button of the Remote Keyless Entry (RKE) transmitter.
Once the alarm has been activated (horn sounding, lights flashing, and the engine no-run feature), either disarming method will deactivate the alarm.
Depressing the Panic button (if equipped) on the RKE transmitter will also disarm the VTSS, but the horn will sound and the lights will flash for about three minutes as part of the Panic feature. The horn and lights can be stopped by pressing any of the RKE transmitter's buttons or driving the vehicle above 15 mph.

I'd suggest the ignition control module, however I'd have a certified mechanic check it out just in case...

The crankshaft position sensor was seriously problematic in those old jeeps. It's located towards the top of the bell housing slightly to the driver's side I think.
