The stock alarm systems on the e36's were wired all the way into the transponder key system. Best solution is probablly to go aftermarket. I have a 95 with an alarm and it isn't the greatest most bmw alarms up til 2000 or later you could break a window and it wouldn't go off. It was just in case someone tried to open the door. Go aftermarket and they are usually much easier to setup. Most wire right to the battery for power or you can steal power from something else.
