Ok, so how does one override the security system on the 2001 olds alero when it wont' start and everything else seems ok?
Insert your key into the ignition. Turn the key to "Start" position. Release the key leaving it in the "Run" position. If the "Security" light is flashing allow the key to remain in the "Run" position for at least 10 minutes. After 10 minutes have passed look to see that the Security light has stopped flashing. If so, turn the key to "Off" position. Then try to start your car. It should have re-set itself, and operate as normal again.

I had a problem similar recently, just wouldn't stay on. Found out that there is a flaw with the sensors on those cars for the ignition "talking" to the computer's Passlock II thing. The car thinks it's getting stolen so it engages the anti-theft which turns off the fuel injection. You just have to reset the Passlock. Turn the key to the first On position where you have radio but no windows, leave it for 10 minutes until the little Security light turns off. Turn off the key then start it.
Don't know if it was your problem, but just so you know, the sensor part will eventually start failing with this car.

With the new lock cylinder in it, turn the key on. The security light should blink. Leave the key on for 10 minutes, the security light will quit blinking and go out after 10 min. This will reprogram your security system and the car should start. Also leave a battery charger on it while the key is on, If the battery goes dead during the 10 minute reprogram sequence, you will have to start over again.

My car does the same thing. I wondered that myself, I don't think that's what it is though, I don't think you have an issue with the transmission. Your car has TWO check engine lights, and with the Alero--if there is an issue with the transmission one of the lights will come on. I am not 100% positive of this, but I had a 1999 Bravada (Olds) and it did do that when I had a tranny issue.
I notice when I drive my 2001 Alero my right leg gets SORE from pushing the pedal so hard. I think it is age, not the transmission.
READ YOUR SERVICE MANUALS. I don't get why people ignore them, honestly they have a wealth of information in them...could have saved a lot of people lots of money when people started claiming their car wouldn't start when it was a security feature that is listed in the manual that came with the book.

TRY UNPLUGGING THE LEADS FROM THE ALTERNATOR AND SEE IF THE LIGHT GOES OUT... THE REGULATER BUILT INTO THE ALTERNATOR COULD BE BAD.. LET ME KNOW ....

If the previous solution doesn't work, try this:
While the key is in "on" position and your security light is blinking, it is probably your "Passlock" security device acting up. Very common in these years for GM cars. To test if this is it, simply turn your key forward (to "on" position) until light stops blinking and eventually turns off (right around 10 minutes). Then, turn key back off, and then try to restart it. My Alero did this just a few months ago and I learned this trick as I was pricing out a new fuel pump. If this was your problem, I recommend taking it to a remote starter installer and have them by-pass the passlock system permanently. This should cost anywhere from $40-$100, but is much better than a new fuel pump and filter cost.
-note: I recommend not getting it by-passed until it happens a second time (which it may not), just don't forget the temporary fix!
