Definitely sounds like cat converter
Have not looked at cat converter yet but started at the top and was working my way back when it found the EGR control assembly badly melted on one side so pull it out and the jeep runs better already. I will replace this and hope it was the problem.
Does anyone know why this might happen to the EGR valve control assembly?

Sounds like clogged catalytic converter(s). You can either perform a 'back pressure' test to measure amount of back pressure in psi, ( 2.5 psi or more indicates restriction) OR, unbolt the pipes from the exh. manifold and road test and see if rpm / performance improves.
Check the air filter is not blocked if OK check the exhaust system for excessive back pressure caused by a blocked muffler.

Have the alternator tested. You are providing a low charge to the battery when you jump it and when taking it above 2K RPM requires more amperage resulting in the engine dying and the rough idle

I had the exact same problem on my 04 GC. I put some Techron Concentrate Plus Fuel System Cleaner in from Wal-Mart and it seemed to fix the problems right away. Let me know.

You haven't changed everything...map sensor controls spark and fuel mixture as does the throttle position sensor, also check the idle control valve...Don't just buy stuff...do testing first.
