Fault - the remote fob does not unlock the car or de-activate the alarm. I have replaced the fob batteries believing this to be the issue however the problem still occurs.
To get around the issue I have to open the drivers door with the lock which then sets off the alarm, the fob then works, the alarm can be de-activated and the doors lock and unlock using the remote.
If I leave the car locked for a period of say 1 hour and return to the car the fob again has no effect and I have to go through the process of setting the alarm off again before it will work.
This does not sound like a fob fault - but a locking control module fault , either in the hardware or software of the unit. Get it checked at a Jaguar dealers. When unlocking using the key - as soon as the door is opened you should hear a chime sounding inside the car - this is a timer counting down to sounding the alarm. If you put your key in the ignition as soon as you open the door the alarm should not go off and the chime should stop. If it does not this again points to a fault in the locking controller.

Another thing that could cause this is - did you leave the fob with no battery too long whilst you changed it - more than about 15secs could cause the fob to lose its memory in which case you would have to recode it to the car?
To do this you might need a working fob. Anyway - try this recode method.
Switch the car ignition on/off 8 x times allowing functions to settle then on the ninth switch on press any button on both remotes. Then try closing with good remote and opening with new remote, it may work first time sometimes you need a couple of attempts.
