Not uncommon for the MkIV to have transmission problems; have your mechanic change the fluid and filter, and at the same time check the shift solenoids and the connecting harness - internal parts.
I got 2 TDIs and had both of them run into very similar problems. Make sure your mechanic is using the correct fluid type and filter!

SOURCE: 2001 Jetta won't shift into high gear/

In 2001 the "Check Engine" light might give information about what's going on with the transmission. You may want to have it checked by a shop before the transmission decides to die. It might be a simple fix.

I have a 2003 Volkswagon Jetta TDI with 210,000 kms. The turbo keeps shutting off when I exceed 3,000 RPMs in 4th gear. It will reset if I shut the car off then restart it. My mechanic says it is not...

Same problem, same year, my car has just passed 300,000km, it is your waste gate actuator (attached to the turbo), or air flow sensor, or maybe a vacuum leak, also some relay thing (not sure what my mechanic called it). If it is the waste gate it's est. repair is $1,500. Thanks VW.

Mine first failed at 240,000km I took it to a non VW garage and they lubed the waste gate linkage and worked it back and worth manually, this was good for 40,000km, but now it shuts off almost daily. The cars PC won't show a code (might show turbo limp mode). Your mechanic will have to check the things I mentioned, or you might get stuck having to go to VW for the repair. $$$$$$$$

2003 automatic VW Passat not changing gears right

The trannys on the vw's are weird, they actually have a brain which tells the tranny what to do, when to switch gears under the driving conditions etc. Is thair a check engine light on? when is the last time you had a tranny service done on it? Also, it sounds even weirder, but is your alternator ok, is it putting out the proper volts to the battery? the alternator not charging the system can lead to alot of weird acting issues.
