Recently i tore down the top end of my 2.2 to replace the head gasket and all the gaskets the rest of the way up. After reassembling the engine its running rough and in my opinion it sounds like is misfiring but i know that it is getting some sort of spark to all cylinders.(ive been shocked by all 4 of them, Don't judge my methods please i'm no expert). Anyways, a little more information the serpentine belt was removed at some point; TPS, IAC & Map sensor was removed from the throttle body for cleaning purposes aswell. Engine idles at about 1000 rpms and after clearing the check engine light and firing the engine back up the check engine light comes on after about 10 seconds and then about another 10 to 20 seconds later it will start blinking. Any information that does not have to do with taking it in for a code scan would be greatly appreciated, my brakes currently don't work and i don't want to drive it to autozone for a check while its running this badly.
Double check the spark plug wire firing order. The cylinder have to have voltage in a certain order. If you do not have a motor manual you can google for this information. just write for example: 2002 ford taurus 6 cylinder spark plug firing order. The firing order goes in sequence usually in a clockwise direction. For example: 1, 5, 3 ,6 2, 4 in a clockwise order. spark plug #1 wire goes to the coil then spark plug #5 wire goes on the coil in a clockwise rotation, next to where spark plug # 1 was connected. This would mean that spark plug number 1 will fire (or get voltage), then spark plug nuimber 5 will fire (get voltage), then spark plug number 3 and so on. The sequence will continue to happen over and over again as long as the car is on. Here's another tip! When it nice and dark outside, turn your car on with the hood open and look at your spark plug wires for any voltage jumping from the wires to the motor metal. Keep in mind you may have to tent yourself with a cardboard to see the voltage arcing to metal. It has too be super dark for you too see this fault. Any arcing will cause your engine to misfire and your engine light to come on. Hope this gives you a starting point to finding the problem. Good Luck.
Below is the diagram i based my spark plug order off of. Now as far as i understood it, coil pack 2 and 3 would be on top and 1 and 4 would sit below it. So from the top to the bottom it would be 2,3,1,4 on the coil packs i thought. So i have it set up as 2 (top wire from coil pack to cylinder two) 3 (second wire down on the coil pack to cylinder 3) 1 (third wire down on coil pack to cylinder 3) 4 (fourth wire down to cylinder 4). Now i don't know if thats correct or not but ive tried a few combinations and so far that seems to be the one that runs the best i think. Please correct me if i'm wrong here.

Most likely your throttle position sensor is faulty. You could have a vacuum leak as well. Most probable cause is a bad sensor. Is your check engine light on? Have you checked your engine codes? You can go to autozone.com and register for full free online repair manual.

The only thing left is the injector or a vacuum leak on the manifold gasket sucking air in and causing a lean condition. Thats is its the only common issue providing you dont have a head gasket issue leaking coolant on that cylinder and the compression and valves are not leaking. The old spark plug should show a coolant issue if present. The white part will be shiney if you have a coolant loss. If the coolant is looking real dark you should have the cooling system checked for gas being pushed into the cooling system on compression stroke thru the head gasket.
