Check the following...Vacume lines, warm up valve, frequency valve, o-ring injectors and the actual injector, fuse box pins and the fuses, loose fuel relay, ground wire from battery, all wires to and from the coil. test the coil for function( if you have a strong steady flashing pulse on a timing gun, its good). Be sure you check the entire Digifant Electrical system from the Halls sender on the distributor to the TCI module on the fire wall of the car. It sits on top of the Brain( That would be your ECCS unit......short for electronic computer command system!

SOURCE: Check engine light flashes sometimes and runs rough

A flashing check engine light is a critical indicator. That usually means that something went wrong that will damage the emission control system... and that is usually an ignition issue. First off, the OEM plug your car calls for is an NGK irridium... NOT BOSCH and not anything with more than 1 prong. Those NGKs are like 2 bucks and they are the proper plug. Make sure you have these plugs and make sure they are gapped to .028. Next, my suggestion is put all the new stuff on again. Drive it to autozone and have them delete all the codes. Drive it around until the check engine light comes on again, then immediately go back and read the codes. The ECU is smart enough to know which cylinder is misfiring. On these cars, I think they have three banks of two... meaning one "coil" inside the coil pack operates two of the cylinders. So if you get multiple misfires, it's the coil. If you get one misfire it's probably an individual plug wire or plug. Good luck.

try replacing or cleaning the injectors
when misfiring moves around it is seldom the coils , plugs and any thing else connected to spark but dirty fuel, low fuel pressure and dirty injectors or injector control

99 vw passat, when running, MIL lite, on car vibrates- shakes

no flashing light and rough shaking will be part of spark plug but also a very bad miss fire. I am going to guess that your engine is a 1.8t if so you have 4 coils that sit on top of your spark plugs that most likely are arcing you will need to figure out which coil is failing or you can save yourself the trouble and replace all 4 and the spark plugs. before you do that though check your wireing going to your coils look for broken wires or the ground that is next to the #1 coil that is the one closest to the front of the motor and you. hope that helps. that will be the start to fixing your issue also when you pull out the spark plug look down the hole first and make sure that there is not oil in the bottom of the hole if that is the case you will need a valve cover gasket as well. good luck hope that helps
