Using Scan tool i am getting the following codes via the ODBII. P0171 - System too lean Bank 1 P0328 - Knock Sensor 1 Circuit High Bank 1 P0333 - Knock Sensor 2 Circuit High Bank 2 P0300 - Random Multiple Misfire Detected P0302 - Cylinder 2 Misfire Detected. Where's the best place to start ?

Have you tried new Spark Plugs? Also after removing the plugs.
Take a paper towel and roll it up so it is like a long thick pencil. Stick that down the hole the spark plus came out of. Just to clean the moisture out. Also blow some compressed air down the hole.
Make sure all the moisture is out. The put the plugs in.
When you wash you car. Be careful if you wash the engine.
Dont let water get in to the plug holes..

under normal condtions i would say yes. given that if you strip the unit, you will be having it towed an exhaust shop, just let someone else do it with the proper tools. shouldnt take more than 30 minutes. pay for the piece of mind.

Try the crank pisition sensor that is vary likely to be the couse of your misfires its working but its intermintly shorting out telling the pcm that you have a misfire and setting the codes

Low fuel pressure will cause many of those codes to set.
Should have around 3.5bar pressure at idle and full throttle.
Check to see if VW has a recall on the ignition coils. They are cheap to replace however.....you will need your VIN# when you call.
Alternator problems can also trip codes . Check for a/c ripple at BATT + on Alternator...no more the 0.05vac allowed.
Valve train noise common complaint. ...often due to lack of oil services and/or incorrect oil type.
All 1.8T engine will clatter on start up one time or another and is considered normal as long as it goes quiet after 2 to 5 seconds at idle.
You should have synthetic oil in the engine.
P0012 is often timing incorrect. ...check timing belt at tdc.
These engines need a timing belt every 50,000 miles not the 100,000 miles VW suggests. Belt failure is catastrophic.
Transmission codes often corrosion in loom connections under battery. These need checked and cleaned with a solution of STABILANT22A applied to the pins.
If a scanner is available clear the codes and drive for 40 miles or so and recheck for codes. Transmission codes are not always due to transmission faults. They need 200 miles to re adapt after batter replacement or power off.

Has the 1.8L I4 engine
Latest update after fixing vacuum leaks in hoses and throttle body base. Also had 1 coil bad and replaced. Now the car misfires on initial startup. It is not cold, I live in the California Desert 80 degrees. I get codes form random misfire and usually all cylinders. If I try to play with gas pedal I can usually get it to finally increase Rpm's and then it will even out and run smoothly. Vacuum pressure is good, Fuel pressure is good, 3.3 bar running, 4.0 bar when removing vacuum to pressure reg, and 2.6 bar when shut-off. Only happens on initial start or after car has set for a couple of hours. FYI - Fuel filter was replaced. All injectors and coils test OK
