I think it happens mainly when it has only been on for less then 10 minutes altho i'm not 100% sure. twice it seem to have been because the battery was drained from what looks like fog lights staying on (i don't have fog lights to my knowledge). the last time it happend i don't know if random lights stayed on but i moved car out of driveway to shovel snow then back in with no problem. two and a half hours later it doesn't start until boosted. guess of the problem? car is run nearly everyday.
You need to find out what is draining the battery, it could be the alarm or lights, with nothing being used and a fully charged battery the voltage at the batter should be around 12volts. you will need a volt meter to find out what is the voltage, when the engine is running the voltage at the battery should be between 13.85 and 14.volts, if the voltage is low at the battery when charged the problem is the battery, if the engine is running and its at 12-13 volts then there is a problem with the alternator. if all of these parts are fine then you need to remove fuses one at a time and check the voltage drop, when you find the fuse you need to check your log book or info on fuse box to find what that fuse controls. if you don't have fog lights then its not them dont know who told you that. it can also be a fault with the backup battery for the alarm these can fail over time and they drain the battery.
SOURCE: 1996 Hyundai Accent stopping
The same thing happened to me yesterdag on my hyundai accent 1.5 SOHC (2000). I was driving 130Km/h and suddenly the ignition failed. When restarting everything looked fine. A few weeks ago the engine wouldn't start, it cranks but doesn't start. I replaced spark plugs/wires.
I noticed the following, the second most left warninglight with "key-symbol" didn't light up when trying to start. after disconnecting the battery cabel (+), en after 15 minutes reconnecting it. The problem dissapeared. To me it seems the problem is the Immobilizer. (i'm not sure if this is the right name for it in english, it's called "Startonderbreker" in Dutch.)
Hope this will help.

ok when the check engine light comes on that usually indicates a engine malfunction...what you can do is go to your local autozone and they can do an OBDII test for free..my bet says it is the cam or crank sensor.. DO NOT SHUT THE CAR OFF AT AUTOZONE..LOL

I read on another site to check the "yellow" connector under the passenger seat. Connector ncould be loose or wires that go in the connector may be loose.

SOURCE: My 2004 Hyundai accent's alarm goes off randomly some time after the car is locked
Can you clarify if its an aftermarket alarm or factory? If its a factory, your horn goes off. If its an aftermarket, a 6 tone siren goes off. I am going to assume its an aftermarket, so check the number of flashes of your LED upon disarming. The alarm registers the trigger and identifies it for later troubleshooting until you reset it by turning on the ignition. Most alarms use 2 flashes for the impact sensor, 3 flashes for door trigger, 1 flash for ignition trigger. If you get 2 flashes that means your impact sensor is way too sensitive and must be turned down a little bit. If you get 3 flashes that means there is a faulty door pinswitch which is causing the alarm to trigger. If its an a factory alarm then the problem might be with the faulty door pinswitch.
