Did you disconnect the battery?
Does it have an alarm and engine immobilizer?
Is the Security Light Flashing?
Did you reset it after you reconnected the battery?
Did you check for DTC codes?
I had a similar problem only my car would stay running after I turned it off. It also had a problem starting. if I turned the key just right it would start, otherwise it would not turnover. turned out to be the solenoid switch in my 1999 4runner.
check other wires on positive side of battery feel each wire and bend gently one may have a break inside the plastic casing wiggle a little with someone watching battery light to see if it goes out, the wire will only be a thin one not a thick one
Water temp sensor is used to regulate the amount of fuel that is injected when cold. If its faulty it doen't know its cold and does'nt know it needs more fuel. Replace this sensor and it should fix your problem. If your lucky the clip might have just come off they often break their clips at that age.

i think is the alternator . but why does the lights stay on?
