1st 3rd and 5th gears are spongy to shift into

Start with the firs post and have those cables and linkage assembly looked at if those are good then what you have is a loose bolt on the transmission that bolt is responsible to keep the gear in place when loose the transmission will do what you described as well nothing more nothing less.

Manual transmission re-submit

IT is possible that the transmission was damaged during clutch replacement. IF the box didn't slip home easily but was pulled into place with the flange bolts the damage would be in the clutch plate but it may have put pressure in the input shaft and bearing. The jumping out of gear is indicative of a misaligned gear box to bell housing situation Undo all the flange bolts and check that there is nothing caught between the faces of the box and housing . Re-tension going around the bell housing tightening each bolt a bit at a time . Check that the flange face and the bell housing are together all the way round.5 th gear is in effect outside the gear box proper and is inside the extension housing and is remote from the problem if the box is properly aligned . If misaligned then the wobble in the input shaft will wobble the output shaft which will work the 5th gear out of mesh

A synchronizer for 5th gear is bad,needs to be replaced,the transmission needs to be removed ,and repaired.
