are you saying it overheated after a new head gasket? i sure can not tell. my guess, not, my guess is this.
car overheated (first)
compression flat on x cylinders.
so i check head for warp, not warped (.002' max) so tried a new head gasket.
hook up computer , (scan tool, you mean the OBD2 scan tool?)
sure , the immobilizer.
the car engine brain, is called PCM, not connected kills all spark and fueling. in fact all that is PCM , created, all the time.
so what computer? some cars have 12 on board,

the service manual is there. see ISC?

alot of cars with anti theft can be reset by locking and unlocking the drivers door with the key give it a shot

You will have to replace the fan sensor. If the fans are not working then the temperature will rise when stopped and cool down when running because of the air coming through he radiator.
A head gasket leak will show up by lose of water and bubbles in the radiator, with it topped up to the neck of the filler. Worst indication is water in the oil and out the exhaust.

The shift interlock button wont release the gear shift to go in park or drive

Its a simple fix - you just need to put your right hand underneath the dash, under the ignition switch with the stuck key, and feel around for the stiff transmission-shift-lock cable, and just giggle it about a bit. Try all directions, don't be aggressive with it; and eventually you will be able to turn the key to the LOCK position. Good luck

I took the cover off the steering column by removing 4 screws. (I had to remove the dash by removing 2 screws behind the Hood release and yanking the cover off. This is how you gain access to the two forward most bolts on the steering column cover.) From hear you should see the shift interlock on the top right of the sterring column. Pull the white lever to release the key lock. Turn the key to lock and remove your key.
I would then purchase a new interlock and replace it.

How to put a 99 accord in neutral if the batary is dead?

Next to your shifter there should be a little plug, or a slot about the size of your door lock key hole. Insert your key into the slot, press down lightly, and then you can take the car out of park. That is called your "shift lock release"

You refilled the water so where did the water you lost go? I suspect it is in the engine combustion chamber. You need to see if you have a blown head gasket and to see why it overheated before trying to start it. Remove all spark plugs and turn if over. If coolant blows out of the cylinders you have a blown head gasket.

Honda Accord 1999 Fuse box diagram

Fuse block should be located either under the dashboard on the drivers side, or possibly long the side of the dashboard in between the dash and door. But ibeliev the fuse you would be looking for would be in the power distribution box under the hood. You can also locate the shift lock button on or around your shifter, you can use your key to release the shift lock and will be able to getyour vehicle out of park to put it in neutral so you can start it and drive to a repair shop if necessary. Just look around your shifter, you should see something that says "shift lock", remove the little plastic cover tab and push down on the button inside there with your key, hold your foot on the brake pedal and shift into neutral, you can then start the car and shift into any gear you need, just remember once you put it back into park, you will have to repeat this all over again. 98 accord wont start. lights flicker in dash and engine wont turn over

Have the battery checked.  You may have heard a fast clicking sound when the lights were flickering, if so it's coming from the starter solenoid.  If the battery is bad, have the voltage regulator and alternator checked also.  A bad voltage regulator or alternator will kill the new battery.    

Try starting with jumper cables, if that works, you can pull the battery out, take it to a auto parts store that will test it for free (most parts stores will do this).  If it's bad, you can put a new battery in and then drive straight to somewhere to have the charging system tested.
