Have you done a complete tune up ? To include replacing the fuel filter ? Are you the original owner of this Jeep ? If no, may have worn engine cylinders, piston rings, or bad valves. Many things could cause this problem.
A couple of possible problems, low compression on one or more cylinders, possibly a burned valve, possible headgasket leaks, have the compression tested and checked for a headgasket leak, both of these conditions would cause a rough idle and then seem to run normally when warmed up.
easy way to strat is check all your spark plugs.jeeps are also known for the crank positioning sensors going bad.another possibility is the oxygen sensor
It sounds like a Throttle position sensor is bad replace it. The component is locate near the throttle valve you can locate it by following the throttle cable to the throttle valve.
Sounds like a bad distributor control module. You blew-up your muffler because there was no spark.....lots of fuel in the exhaust....then an intremittent spark......BOOM!
Once the module cools off, it works again, because the crack in the circuit board re-connects....until it gets hot again, and opens the circuit........no more spark. Replace the module.
