I have a 1995 geo tracker with a brand new soft top. Every time it rains my back window leaks where the window and the door meet. I've had to rip out the carpet. Could a piece be missing?

You will need to buy an install kit even if they did. The back of new Radio's don't have anything but a plug to connect to. So the install kit will be needed to hookup the four {or just two depending on it's already installed options} speakers, the power, and ground. Plus the Antenna cable. They will all be color coded.
1995 Tracker would have a timing BELT. Normal oil leak points (in order) on a Suzuki G16 engine are the distributor base (rear of motor), valve cover (top of motor), front main seal (behind lower timing belt cog) cam seal (behind the upper timing belt cog) and rear main seal. (behind the flywheel). I'd suspect the front main seal or cam seal. I use foot power to help find oil leaks.
ok check the water level on your car if it is low then you have a heater core busted or a hose that runs to it. It is located under the dash on the passenger side. But if it is not low of water then check around the edge of the top were it seals to the car. Sometimes they will not seat right causing the water to run down the metal to the inside. Hope this helps.
Possible failure of the microprocessor or the control unit in this section. If there was any reason that the battery had leaked out into the unit , then open and wash with methy spirit , clean and set back.
Check the trail of the main battery voltage to the main board the fault can be here.
