when you maunally open the egr valve does the engine run rough? it should. if it does not then you need to clean out the EGR passages. You have replaced a lot of parts that were good.
First of all, what cuts out, the "check engine" light, or the engine itself? If its the ck eng light it sounds like an intermittin problem that in most cases cannot be resolved with a code scanner. Have you disconnected the battery to reset that light? If not, then do so (usually the ground cable) for about 10 min., then re-connect the cable and your ck eng. light will be off. ck eng. lights generally have to be constantly on in order to pull codes from the PCM. If there is a problem then the light will come back on.
its the tube going from the egr valve to your exhaust it have carbon build up and you either have to replace it or get a metal coat hanger and clean it out.
