1999 hyundai sonata misfires after replacing crank shaft position sensor twice and the balance shaft belt. What's going on?

All codes are misfires, have you changed plugs and wires ???

3 to 1 ratio on oil pump/balance shaft. Pointer will have a natural fall to where its suppose to be if done right. If not excessive vibration around 2500rpm.

It is a major major pain. I am going to assume you have a 4 cyl since u did not elaborate: Un hook battery cables. remove upper timing belt cover, power steering pump, water pump pulley( you will probably have to drill a hole large enough for a ratchet extension in your frame being careful not to hit your a/c lines), the harmonic balancer pulley on the crankshaft, and then remove the lower timing belt cover. You will see a goldish colored disc with a slot in it on the end of the crank shaft. This disc rotates thru the crank position sensor you are looking for. And u can print them out so u dont have to run back and forth. I just did a timing belt and bottom end bearing replacement on an 04 sonata with the 4cyl still in the vehicle , let's just say I ran out of cuss words.

There are Two Balance Shafts on the 2.4. Did your mechanic also change the balance shaft belt when he changed the timing belt? If he didn't, you'll want to do that. Since you mentioned the old belt was missing teeth, those loose teeth flying around could have damaged the crank position sensor and sensor blade (tone wheel). Also, the front balance shaft (on the side of the engine nearest the radiator), has THREE different positions when the timing mark is lined up - here's the glitch - ONLY ONE of them is the correct one - this is probably where your vibration is.

Which engine? 4 cylinder (2.4 lit) or V6 (2.7 lit)? Two different procedures as well as different belts. The 4 cylinder also has a balance belt. See next image:

The replacement procedure is nearly the same at the start (removing, accy drive belts, pullys, support engine & remove front engine mount, remove T.B covers, disconnect Cam Position Sensor & Crank Position Sensor connectors, etc.). When you get to this point on the V6, you also have to remove the front engine mounting bracket from the front of the engine (4 14mm bolts, also a 12mm bolt which bolts the dipstick tube to the side of it) Put crank shaft at TDC (top dead center w/ALL timing marks aligned) remove hydraulic tensioner (2 12 mm bolts), then remove the belt. You'll need to recompress the hydraulic (auto) tensioner in a vise and insert a retaining pin through the pin-holes at the top (through the tensioner piston) to keep it compressed when you reinstall it. Otherwise, you won't be able to install it. Assembly is reverse order of dissassembly. Inspect your pullys while you're in there (check for pully bearing noise, leaking grease, smooth rotation, also the water pump pully, etc.) Replace components as needed. Careful not to damage Crankshaft Position Sensor wire harness.

The 4 Cylinder is quite different. You not only change the timing belt, but also the countershaft (balance) belt, which is behind the crank position sensor blade. IMPORTANT: ALL TIMING MARKS ALIGNED BEFORE REMOVING ANYTHING) There are two (2) counter-shafts (balance shafts). one driven by the timing belt, the other by the crankshaft sprocket behind the timing belt sprocket at the front of the crankshaft.

I had the same problem with my 2000 Sonata a couple of years ago. It was the crank sensor and once replaced, it solved the problem.
