sounds like the trust bearing has not been installed this fits on the fork in the clutch house that engages the clutch to release so gears can be changed, if its not locked in place it will not catch the clutch and is probably sitting in the bottom of the clutch housing.
Isolate the problem. Sound like clutch is stuck and not disengaging. Engine off put in gear and rock the vehicle,, with help from a friend press clutch pedal while in gear and have friend push, you will know if the tranny is ok and clutch is stuck. Now check the clutch, slave etc for engagment and disengagment / Clutch linkage- movement/travel may need adjustment or you have something wrong in the reassembly..

does the gear crash when the clutch is pressed in
can the gears be engaged cleanly when the engine is stopped
did you install a single plate clutch or duel plate clutch
if the gears worked properly before removing the box , then the problem will be in the clutch plate fitting ( wrong way round and the hub is hitting on the flywheel bolts or duel plate on clutch bub is incorrect hitting on the other clutch hub)or the gear shifter installation after fitting the box
were the master cylinders bled when you installed them..if not the clutch is not fully releasing..this will keep the gears turning and the syncronizers will not allow first or reverse as these are both extremely low and the car needs to almost be completely stopped..before they will go in..
you need to bleed the the slave cylinder how you do this there is a bleeder valve on the slave cylinder first pump the the clutch pedel 5 times then open the bleeder valve on the slave cyl while holding the clutch pedal to the floor repeat process until you get clutch pedal pressure
Throw out bearing replaced? May be improperly installed. Does it come out of gear when you depress the clutch? Check the linkage at the ******, but be careful under the vehicle, chock wheels! Did you use an alignment tool when you installed all you new parts? Unless you opened the ******, the shift gears should not be affected by a clutch change.
LIFT THE CLUTCH PEDAL TO DISENGAGE THE ADJUSTING MECHANISM.THIS MUST BE DONE DURING CABLE INSTALLATION AS FAILURE TO DO SO WILL RESULT IN DAMAGE TO THE SELF ADJUSTER MECHANISM.INSERT THE CLUTCH CABLE THROUGH THE DASH PANEL AND THE DASH PANEL GROMMET.( WARNING ) BESURE THE CLUTCH CABLE IS ROUTED UNDER THE BRAKE LINES AND NOT TRAPPED AT THE SPRING TOWER BY THE BRAKE LINES IF EQUIPPED WITH POWER STEERING ROUTE THE CABLE INBOARD OF THE POWER STEERING HOSE.PUSH THE CLUTCH CABLE THROUGH THE INSULATOR ON THE STOP BRACKET AND THROUGH THE RECESS BETWEEN THE PEDAL AND THE GEAR QUADRANT.LIFT THE CLUTCH PEDAL TO RELEASE THE PAWL ROTATE THE GEAR QUADRANT FORWARD AND HOOK THE CABLE INTO THE GEAR QUADRANT.INSTALL THE CLUTCH SHIELD ON THE BRAKE PEDAL SUPPORT BRACKET.ON THE TEMPO OR TOPAZ INSTALL THE PANEL ABOVE THE CLUTCH PEDAL.USING A PIECE OF WIRE CORD OR TAPE SECURE THE PEDAL IN THE UPMOST POSITION.INSERT THE CLUTCH CABLE THROUGH THE INSULATOR AND CONNECT THE CABLE TO THE CLUTCH RELEASE LEVER IN THE ENGINE COMPARTMENT.REMOVE THE DEVICE USED TO TEMPORARILY SECURE THE PEDAL AGAINST ITS STOP.ADJUST THE CLUTCH BY DEPRESSING THE CLUTCH PEDAL SEVERAL TIMES.INSTALL THE AIR CLEANER.
you know some mustangs have an adjustment system on the clutch pedal, and might need adjustment, or if you install a rebuilt clutch instead of a new one some times they come unbalance and vibrate if you did just never again trust a rebuilt clutch kit
