When depressing the brakes only the inner lights work on the trunk and not the outer lights. There seems to be a short. I've replaced the entire taillights/bulbs/harnesses. Still getting warning in dash and not working.

You didn't mention the obvious, fuses. In many euro cars there are multiple fuses for each light circuit, side to side, and inside to outside, so check fuses, even if it looks good, they can still be bad. Switch with same amp and color fuse with any other same specs to narrow it down. Fuses can be tricky believe it or not, and I can't tell you how many times people overlook the obvious, even mechanics.

The sensor is in the locking mechanism, alot of vw and audis have this problem with the hoods and the trunks, you have to remove the panel where the mechanism is and disconnect the cable and leave it disconnected, the light should turn off
BULB SOCKET HAS SOME CORROSION IN THEM NEED SPRAY SOME ELECTRICAL CLEANER CLEAN CORROSION. OR YOU HAVE ELECTRICAL PROBLEM IN THE CONTROL MODULE THAT CONTROLS REAR LIGHTS.

Check & replace if necessary the fuse no.# 5 - F5 (5A) = Brake Pedal Position (BPP) switch, placed in the fuse box / relay plate fascia 1. See pictures below:
If the fuse F5 is OK check & replace if necessary the brake pedal switch placed above pedals on the support.
Inspect Brake Light Bulb: The number one reason for a brake light operation failure is a failed brake light bulb. To check this condition access the bulb by removing the rear cover located in the trunk or rear compartment. Some cars allow you to remove the entire brake light lens to retrieve the brake light bulb. Once the bulb has been removed inspect the bulb filament. If it looks broken or if the bulb is smoked the bulb needs to be replaced. If you have replaced the bulb but it still doesn't work remove the bulb. With the key in the "on" position have someone hold their foot on the brake pedal and use a grounded test light to carful test the terminals inside the light socket. One of the terminals should illuminate the test light. (Note: Do not touch the outer metal ring that holds the bulb in place for it is grounded and can blow the system fuse if connected to the inner terminals.) If the test light illuminates reinstall the brake light bulb. While the brake pedal is depressed test the outer metal ring that holds the bulb, if power is present the ground lead from the light socket is bad. If the outer ring does not illuminate the bulb has failed and replacement is required.
Scan BCM for Trouble Codes: Some cars are equipped with a body control module or BCM this onboard computer controls and lighting signals and can malfunction not allowing the electrical current to continue to the brake light circuits. This condition is rare but it can happen. If you have performed all of the tests above and all results are positive scan the BCM for trouble codes if no codes are present try replacing the BCM.

Check up the brake fluid level on the reservor, and emptying if neccessary! 7. Push piston back into brake caliper housing. 8. Install inner brake pad (with expanding spring) in brake caliper piston. (Arrow marked on pad - if exist, must point in direction of brake disc rotation when vehicle is moving forward). 9. Install outer brake pad into brake carrier. 10. Bolt brake caliper housing to brake carrier using two guide pins. Tightening torque is 25 Nm. 11. Install both caps. 12. Insert retaining spring into brake caliper housing. Try to look inside the lens inside the trunk to see if the sockets are indeed interchangeable. If they are, then someone mixed them up. You can usually twist out the bulb sockets from their round holders with a tab, and put the socket where it belongs.

Check the brake light switch (aka the stop light switch). I'm not familiar w/ Audi, but most cars have the switch located on the upper portion of the brake pedal, with an electric plug in connection. I couldn't find a listing for info on the a3, only the a4 and 6 for that year . That switch is approx. $40. Hope this helps. Good luck.

the dealer can fix this or any mechanic with a vag com interface, basically its a matter of programing the tailgate lights (both of them) to work as brake lights. the euro speck enables one of the other or both, same goes for the backup light. if you had a module replaced recently this could be the reason for the change, whoever installed it should be able to rectify this for you.
