This is a problem with your wiring harness near the cab/trunk line. I've been trying to diagnose my faulty top (looks like all mine is sensor problems) and I came accross this problem many times on bimmerfourms.com There is lots of useful information there.

SOURCE: 2000 BMW Z3 convertible top stopped moving with motor

I just had the same problem. There is a hydraulic fluid reservoir in the trunk on the left wheel well. It should be filled to the little dot inside a circle on the tank. If not, turn the T-handle on the motor, just above the reservoir, counterclockwise. Unscrew the plug with an allen wrench and fill to appropriate level with hydraulic fluid. Replace cap and then turn T-handle clockwise and secure tightly. If tank was completely empty, it will take a few lifts back and forth of the top with button to build up good pressure. Thank goodness it is a cheap and easy fix. Its kind of difficult to get the fluid in the little hole though. I used a small turkey baster.

1996 bmw z3 automatiuc transmission. It feels like my drivwe shaft is rumbling where it meets my diferential. Only when I accelerate quickly from a stop.

the rear universal is probably gone bad at rear of drive shaft. does it clunk when shifting from park into drive, get under vehicle, when it is turned off. you can leave it in park. grab drive shaft and see if you can wiggle it. if so its the universal joint on drive shaft.put on e-brake before getting under it. if it is bad, its best to change both front and back universals. Good-day!

Sometimes the clutch pedal does not return, or sticks down, on my 1997 BMW Z3

You have air in the clutch system. Check the fluid level in the reservoir . Check for oil leaks at the slave cylinder ( replace if there is oil ) Have the system bled . IF you have fluid and the air comes back then replace the clutch master cylinder as the air will be bypassing the piston cup from blockages in the ports.

WHAT TYPE OF TRANSMISSION FLUID IS NEEDED FOR 2000 BMW Z3 6 CYLINDER

On the manual the fluid is "lifetime" BMW MTF LT-1, SOME models used ATF. There is a plate on the side of the transmission that will give what your particular model was filled with.

On the automatic the fluid type should be printed on the "type plate" on the side of the transmission

both are usually Dexronn III ATF, but please check your plate!!!

Is it normal for the automatic transmission on a 1996 Z3 to need to warm up before it shifts smoothly?

No, this is a situation that involves one or more of the shift solenoids that are inside the pan. These shift solenoids are malfunctioning at this time and, i recommend inspecting the transmission asap for faulty solenoids.

Z3 whirring sound when transmission is engaged

It is possible that your differential could be making the sound. However, if the sound disappears when putting the trans in neutral, I would suspect that the differential should still be making noise. If the torque converter is worn, then you would have noise while in gear, but probably not as noticeable while in neutral. Depending on the production date of your car, 2000-early2001 Z3 had an issue with the torque converters.
