After driving 20 min, check engine lite comes on, stays on, 10 min later, lite flashes a few times, remains on; Advance Auto, using handheld sensor, showed code explaining "misfire, cylinders, 1,2,3,4".....have changed plugs--did not help at all.....Disconnected battery to clear codes, but Check Engine comes back, after driving 15 miles....flashes again after 5-10 min driving, then back to constant light.....car runs choppy at idle and on the road (you can feel it is missing on some cylinders, as it is lacking power a bit) - but still runs and goes down the road okay......befuddled!!!

it sounds like you have a fuel issue. you should check for proper fuel pressure. its should be 48 PSI.
if its not, it could be a clogged fuel filter, a malfunctioning fuel pressure regulator, clogged fuel pump strainer, or even a bent, kinked fuel line.
if the fuel pressure is correct, its most likely a faulty fuel injector.
by the way, you car doesn't have a mass airflow sensor, it has a MAP sensor

Ford has problems with the DPFE sensors that has to do with the EGR. its just a code that points you in the direction of the problem. you could have a bad DPFE or egr or just a simple clogged hose. there should be 2 hoses on these f150s the only way to tell is by checking hoses otherwise you need more tools to check these things. a vacuum test on the DPFE sensor to see if it reacts.
the other code is an O2 sensor code. heater problem. could be different problems or a bad O2 can cause a rich condition cause low fuel mileage and also cause the EGR system to clogg over time.
I dont knwo what else to help you with because its one of those things that just needs to be looked at in person. your best bet is check the DPFE hoses. should be near EGR and look for rubber hoses connecter to a sensor. should have 2 hoses connected to it. Google a pic of one so you knwo what they look like.
Good luck

SOURCE: check engine light flashing a code. what does this mean
Please visit http://www.troublecodes.net/neon/
for clarification of your error code. But I strongly believe you fixed a low rated fuel pump.
also from your explanation you got code 55 which means no error code was recorded.

Crank Sensor usually have two function,1st the sensor sense the rotation of the flywheel and picks up by the sensor than the sensor send a sigle to your computer telling your computer to send sparks and fuel to to the engine. When sensor goes bad engine quits running, sometime check engine lights come on as computer is not sending no fuel or sparks. Some car has two sensor, one for the fuel and one for sparks. The sensor usually locate next to the flywheels near the main crank. Some are difficult to get to; others are easy. 4cyc on foreign are easy to get to compare to domestic. V6 front wheel drive I find it difficult and V8 rear wheel drive are better. If you plan to keep the car and fix it yourself, the best thing to do is invest and purchase Chilton Repair Manual if planning do it yourself, it will save you lots of money in the future. On 96' breeze should be a breeze to fix, from experience working on Dodge and Chrysler are fairly easy to work on.
check coil pack for resistance with an ohmmeter. if one pack controls two cylinders, the values should b the same. if not replace coil pack
