I've tried jumping it, the battery works (played music, turned blinkers on) Also I got a new alternator within the last 5 years. When it died, it just shut off, no sputtering, no "running on fumes" Just died. so , maybe not gas related, it was just really low. I replaced the spark plugs to no avail.
It's quite possible that as you basically ran out of fuel some dirt may have passed through from the fuel tank into the fuel line and into the filter. There is alway dirt/debris in the tank. You may need to clean out the fuel pipes and replace the fuel filter. If you don't have a filter, the dirt may have blocked on of the carburettor jets, that will need to be stripped down, cleaned and replaced.

Make sure you don't have a faulty fuel injector, this may be the cause, also use a can of carb spray and spray around the intake gasket to check for leaks, if one is present you will notice a diff in the engine sound when the spray hits it.

Similar problem for my 89 camry. It ended up being my in tank fuel pump that had died.

It is NORMAL for the engine computer to have to "Relearn" how to idle the engine after a battery replacement. This should only be temporary and will go away after a few trips.
If it does not go away, or if the Check Engine light is coming on, it will require diagnosis to determine the cause. Nobody can tell you if the problem is related to your recent work until the cause of the problem is located.
Poor idling and stalling on deceleration can be caused by anything from a bad Idle Speed Control motor (ISC)
to low fuel pressure (Clogged fuel filter, bad fuel pump) to a bad connection in the A/C clutch sensing circuit. (Kicks the idle up when the A/C compressor is running)
